After discarding his past grandiose delusions during junior high school, Yūta Togashi witnesses a girl named Rikka Takanashi climbing down the balcony of the apartment. Yūta travels by train to his first day of high school and quickly befriends classmate Makoto Isshiki, who is always scouting for the cutest girls in class. Yūta sees Rikka, who exhibits her own signs of chūnibyō syndrome, resulting in him escorting her to the school infirmary. He realizes that she previously eavesdropped on him getting his delusions out of his system. Despite Yūta having no interest in reliving his delusions, Rikka claims him as her soulmate. After the opening ceremony, Yūta is invited by Makoto to grab a bite to eat, but he is asked by homeroom teacher Nanase Tsukumo to walk Rikka home instead, since she moved in two days ago with her older sister Tōka Takanashi above Yūta's apartment. After taking the train home, Yūta's younger sister Kuzuha Togashi tells Yūta that a bunch of items belonging to Rikka were delivered to the apartment. Rikka finds a stray cat in a playground, believing it to be a chimera, though she cannot keep it in her apartment due to Tōka's allergy to cats and Yūta's refusal to keep it. After a student council meeting, Yūta finds himself nervous around class representative Shinka Nibutani in the school kitchen, but Rikka makes it more awkward when she shows up. Soon after, another student named Kumin Tsuyuri inquires about the stray cat, since she was looking for her lost cat named Dodomen. Yūta and Kumin go inside Rikka's bedroom, filled with all sorts of oddities, though the stray cat turns out not to be Dodomen. Tōka suddenly chases Rikka from her bedroom into Yūta's bedroom below, and Rikka is consequently knocked out after trying to evade. Threatening to expose Yūta's previous recorded chūnibyō behavior, Tōka asks Yūta to abandon the stray cat. However, as Rikka has already run off with the stray cat, Yūta and Kumin run off with the recording device. Tōka approaches them at the playground and defeats Rikka. Afterward, Yūta agrees to take in the stray cat inside his apartment.

It has been a month since Yūta joined high school. During lunchtime, Yūta notices how picky Rikka is with her food, even to the point of her feeding him a bit of "tainted" rice. During club presentations, Yūta becomes curious about what club to join, but he meets near the ginkgo tree on school grounds with Rikka, who wants to start the Far East Magical Society, though no members sign up besides Kumin, who has started the Napping Club. After trying out for the Cheerleading Club and the Theater Club, Rikka calls for "backup", something which Yūta fears could be trouble. The next day, Rikka's similarly delusional best friend Sanae Dekomori shows up in Yūta's bedroom, and Rikka explains that Sanae will join the Far East Magical Society. Despite lacking a fifth member, Nanase offers Yūta, Rikka, Kumin, and Sanae a provisional classroom as a clubroom on the condition that they clean it up, approving them as a club. As Yūta denies wanting to join the club himself, his resolve soon falters when Shinka decides to join the club, as its name is changed to the Far East Magical Napping Society Summer Thereof.

When Shinka arrives at the clubroom, Sanae realizes that a notebook called the Mabinogion has gone missing. Shinka then asks Yūta if she can go to his apartment on Sunday. Yūta attempts to send Rikka and Sanae on a wild-goose chase on that day. As Shinka arrives at Yūta's apartment, she frantically ravishes his bedroom in search of the Mabinogion. After Yūta finds the Mabinogion, he soon discovers that it is a journal from her chūnibyō persona Mori Summer, which she tears into pieces from embarrassment. As Shinka burns the Mabinogion, she reveals that she joined the club just to get rid of it, but she is shocked to learn that Sanae has kept multiple copies. With Sanae refusing to believe that Shinka is the real Mori Summer, Yūta suggests that Shinka should appeal to Sanae's delusions on an overpass, but Shinka ultimately cracks under the pressure. Shinka reluctantly decides to stay in the club until she can finally destroy Sanae's evidence.

However, it backfires due to horseplay for three hours. Instead, Nanase informs Rikka that she will need to make the class average in order to keep the club. Yūta attempts to help Rikka study in her bedroom, but she keeps getting distracted. During a break, Yūta and Rikka exchange email addresses. Yūta offers to come up with a new email address for Rikka should she pass her test, using various bribes each day for a week to get her to study hard. After the math semester exam, Rikka ends up scoring relatively low but manages to land just above the class average, so Yūta creates a new email address for her.

Later at the clubroom, Yūta bears witness to Shinka's true nature as she feuds with Sanae. When Makoto soon arrives, Shinka promptly tells him to forget what he saw. Unfortunately, Makoto drops his notepad, containing a ranking of the girls in school, near the train station. It is soon found by a classmate named Inomata and is brought to the attention of the class the next day. Makoto reluctantly owns up to the notepad in order to protect the other boys, unintentionally offering to shave his head in apology. Despite his plea not to go through with it, Makoto is given a buzz cut by Yūta in the clubroom. Makoto goes to the ginkgo tree and is surprisingly welcomed by the support of the other boys from his class. He later develops a crush on Kumin, who is fond of his new look. Upon arrival at home, Rikka realizes that she forgot her apartment key and Yūta's family is out for the night, meaning that the two will be alone together overnight. Yūta and Rikka go to the corner store to get some food. When Makoto and Kumin later go there, Makoto contacts Yūta for advice, leading Yūta to contemplate if he is in love with Rikka. As the theme is revealed to be a performance starring Yūta and Rikka, the others become worried when they find out that the two had not been the same since the beach. With Yūta worried that Rikka is still troubled over what happened, he tries to talk to her during lunchtime, but she avoids him. After telling Kumin that Yūta is possessed by some evil force, Rikka soon recruits Sanae to perform a ritual on him at the shrine, which he naturally sees through. Meanwhile, Shinka tells Kumin that Rikka is actually in love with Yūta. Shinka later tries to get Rikka to admit her feelings and confess to Yūta. After most failed attempts to confess her feelings, Yūta saves Rikka from falling off the school roof.

Despite the initial awkwardness, Rikka manages to confess first. Upon arrival home, Yūta meets with Tōka at a restaurant, where she reveals that she will be doing culinary training in Italy, meaning Rikka will be looked after by her mother, who was largely ignored by her following her father's death. Because of this, Tōka asks Yūta to help Rikka grow out of her chūnibyō phase so she can get along with her mother. On the day of the ginkgo festival, Yūta and Rikka dress up in costume preparing for their roles in the performance. Yūta soon runs into Rikka's mother, who passes on a boxed lunch for Rikka, and Yūta later ends up telling Rikka to remove her eyepatch, which does not settle well with her. During the after-party, Rikka gets on stage and performs her father's favorite song. She takes off her eyepatch to reveal that she is no longer wearing her golden contact on her right eye.

In the library, Shinka questions Yūta if he regrets helping Rikka, but he realizes that Tōka stopped worrying and things are going well with Rikka's mother. With Rikka making new friends at school, she announces to Shinka, Sanae, and Makoto that the club is disbanded, much to Sanae's dismay. Later on, Yūta helps Rikka clear out her chūnibyō collectibles from her bedroom in order to prepare for her mother's arrival, but he begins to wonder if he is doing the right thing. After Rikka heads off by train to visit her father's grave, Sanae confronts Yūta about how Rikka had wanted him to accept her chūnibyō persona. Despite feeling the same way, Yūta ends up lashing out at Sanae instead, believing it would be no good even if he told Rikka.

After the clubroom is cleared out, Shinka confides in Yūta that having a chūnibyō persona is like being in the Drama Club. At night, Yūta learns that Rikka has moved in with her mother and grandparents. As Yūta starts to feel guilty, he finds a letter from his past self, prompting him to find Rikka. Along the way, he encounters Kumin, who relays a message from Rikka about how she had previously met him two years ago, around the time when her father died, coming to admire his chūnibyō syndrome and start her own. As Yūta arrives at the cottage, Yūta takes Rikka with him, as he finally accepts their chūnibyō personas. He brings her to the "Invisible Boundary Line", giving her the opportunity to properly say goodbye to her father. However, they first take a special boat ride at an amusement park to spend quality time, surprisingly meeting the rest of the gang there. At a restaurant, Yūta, Rikka, Shinka, Kumin, and Sanae chance upon Satone, who reveals that she attended the same middle school as Shinka and knew Shinka very well as Mori Summer. The next day, Sanae is convinced that Shinka is the genuine article and starts acting more polite and affectionate towards Shinka. In fact, Sanae begins assisting Shinka with advertisements for her election campaign. When Shinka invites Sanae over to her home, Sanae shares her baked cookies, prompting Shinka to don her Mori Summer outfit in front of Sanae, much to her amazement. On the day of the election campaign speeches, Shinka's reputation backfires when Sanae reads from the Mabinogion as an endorsement speech and shows an image of Mori Summer on the projection screen. As such, Shinka fails to get elected and Sanae goes back to believing that Shinka is a fake, bringing their relationship back to the status quo.

The student council will determine which clubs will keep their clubrooms after school. Due to Rikka delegating a failed presentation of what the Far East Magical Napping Society Summer Thereof does exactly, this leads Nanase as the club advisor to investigate what the club actually uses the clubroom for. When Nanase points out that napping is actually a notable pastime, she suggests that the club have a "siesta match" against Maple Hill High School's Siesta Club to serve as an official club activity. At the train station, the club is approached by Sui Nemuri from Maple Hill High School, sparking a rivalry with Kumin. Rikka haphazardly declares that she will disband her club if they lose the siesta match. Thus, Kumin initiates a "napping boot camp" for the club at school, though this leads Yūta to come up with the idea of them staying up all night at his apartment to be naturally tired on the day of the siesta match, yet they oversleep anyway. Upon arrival at the siesta match, Kumin encourages the others to give it their all, despite their disadvantage. They end up winning the siesta match together, allowing their club activities to continue.

It has been two months since the start of the second year of high school. Yūta, Rikka, Shinka, and Makoto go on a class trip by bus with the other second-year students to the Island of Tsukushi, where Yūta and Rikka are notably shy about their relationship. Feeling Rikka cannot handle the romance aspect well, Yūta asks Shinka to keep watch over Rikka. At night, the other female second-year students are aware that Shinka used to be Mori Summer, while the other male second-year students tease Yūta about his relationship with Rikka. Soon after, Rikka ends up sneaking into the boys' bedroom and hiding in Yūta's bed, where they almost share a kiss, until Shinka gives them the opportunity to get Rikka out safely. Before returning to the girls' bedroom, Rikka kisses Yūta on the cheek. The next day, the two go sightseeing together.

Yūta and Rikka manage to help Satone find her purse, but Yūta and Satone end up getting chased by a wild monkey in the process. When Rikka spots Yūta receiving an arcade token from Satone, she runs off feeling betrayed by Yūta and eventually coming across Shinka. As Yūta searches for Rikka, Satone contacts Kuzuha before calling Rikka to meet up at a pier to have a talk. Satone explains that she once fell in love with Yūta, but threw her feelings away in order to hold onto her chūnibyō persona. This leaves Rikka to question whether she intends to forever keep her chūnibyō persona and revive Yūta's chūnibyō persona. After Satone takes her leave, Yūta reunites with Rikka, giving her a new umbrella and charm necklace for her birthday.

Having discovered a new website about Mori Summer, Sanae goes to a park and meets with a woman later recognized as Natsumi Tokugawa, who Sanae believes is the true Mori Summer. After Yūta, Rikka, Shinka, and Kumin observe some odd tendencies from a distance, Shinka confronts Natsumi but has nothing to prove herself as the real deal. As Shinka is forced to give up the name of Mori Summer to Natsumi, Sanae begins to feel lonely with Shinka avoiding her. Yūta and Kumin notice that Natsumi has some curious infatuation for Sanae. After Yūta suggests that Shinka should challenge Natsumi to a "battle", Rikka calls upon Satone to help train Shinka at the shrine. The next day at the park, Natsumi tries to force herself onto Sanae, but Shinka brings out her chūnibyō persona to confront Natsumi, only to be overwhelmed in the "battle". However, Sanae stands to protect Shinka, feeling that the genuine article would never do the things that the impostor has done. Once being defeated by Sanae, Natsumi tearfully flees after learning that Sanae's first kiss was already stolen by Shinka.

The next day, Yūta, and his friends are invited by Kumin to help out at her aunt's seaside cafe called The Nap Room. When Tōka arrives unexpectedly, she shows up with Cento, the daughter of her head chef in Italy. It turns out that Cento is good at swordsmanship, much to the surprise of Rikka, who gets bruised in the head with a wooden sword. That night, Yūta talks to Tōka about the ups and downs in his relationship with Rikka so far. Satone, who notices that Rikka is slowly losing her delusional powers, urges Rikka to relinquish her feelings for Yūta in order to restore her chūnibyō persona. The next day, Sanae and Cento witness Rikka and Satone initiating a "battle". When Rikka recalls the special contract that she made with Yūta, this gives birth to her new delusional powers in order to win. Afterward, Rikka stays determined to be with Yūta and retain her chūnibyō persona. On the way home, Satone laments over the possibility of being with Yūta and retaining her chūnibyō persona.

When Tōka prepares to leave for Italy with Cento, she tells Shinka, Kumin, and Sanae something shockingly important. The next day, Shinka, Kumin, and Sanae confront Satone, confirming that she is in love with Yūta. As the Bon Festival is held that night, Rikka wanders off somewhere, prompting Yūta to look for her. Unable to find Rikka, it begins to rain when Yūta is found by Satone at the shrine. Satone is forced to fight through her own heartbreak upon learning that Yūta and Rikka have already held hands and touched noses. Yūta receives a text from Rikka requesting backup, which he interprets as her needing an umbrella. Despite her best efforts, Satone is unable to hold back her tears in front of Yūta.

At the apartment the following day, Yūta takes care of Rikka, who has caught a cold from the previous night. Rikka has been keeping the purpose of her outings a secret, much to Yūta's worry. Satone later assures Yūta, Shinka, and Kumin that she has recovered from her heartbreak, yet Shinka reprimands Yūta for being so dense while Kumin states that Shinka wants the best for her friends. Shinka as Mori Summer appears to Satone and encourages her to challenge her other inner being. On the night of a blue moon, Satone prepares to challenge Yūta, but Kuzuha informs them that Rikka has gone missing. Remembering a letter that he wrote in middle school about awakening the Dark Flame Dragon, Yūta realizes that Rikka went off on her own many times to fulfill these instructions. Yūta and Satone find Rikka near an overhead power line, where she finds a box containing his old orthopedic cast and the third arcade token, thus proving their love through the contract. Satone battles the Dark Flame Dragon once it is awakened, overcoming her heartbreak and becoming renewed. Back at the apartment, Yūta notices that Satone has changed, as she says goodbye with a smile.

As the second term of the second year begins, Rikka seems to ignore Yūta in the classroom, which brings concern to Shinka, Sanae, and Kazari. In the park, Satone informs Shinka and Sanae that Rikka is thinking about entering a superior contract with Yūta, which means the kissing phase. At a public bathhouse, Rikka, Shinka, Kumin, Sanae, and Satone bathe together. Rikka requests the others to prevent her from running away from embarrassment while trying to meet with Yūta. In the locker room, Yūta is told by Makoto, now with a dark tan, that a boy named Chihiro has a crush on him. While Shinka sends Yūta to meet Rikka at the bridge, Satone gives Rikka some encouragement. Upon Yūta's arrival, Rikka tries to get her feelings across, though still too scared to go through with it. Yūta assures her that they do not have to rush things, as she will always be the only one for him. Unfortunately, their first kiss is interrupted when Kuzuha calls Yūta to give news that Chimera gave birth to six kittens.

After interrogation, Rikka, Shinka, Kumin, Sanae, and Nanase discover that the USB flash drive contains photos of a pop star that Yūta had a crush on during middle school. A displeased Rikka instructs Yūta to return the USB flash drive immediately, though Makoto secretly lets him keep it. That night, Rikka sneaks into Yūta's bedroom and inadvertently crushes the USB flash drive in her bedroom as she falls asleep while trying to hide it from him. This leads to the two of them arguing over who was in the wrong. As Shinka, Kumin, and Sanae later realize that neither Yūta nor Rikka are willing to apologize, the girls enlist the help of Satone using a hidden camera to see how Yūta reacts when Rikka does not come home for dinner. When the girls see that Yūta left a plate of food for Rikka later on, she goes to see him and the two eventually make up with each other.
