Notes:
  1. ^ a b c d The three foreign clubs – Albirex Niigata (S), DPMM FC and Super Reds – as well as the Football Association of Singapore (FAS) under-23 team, Young Lions, were not eligible for qualification to continental competitions.
  2. ^ Geylang United qualified for the 2010 AFC Cup as 2009 Singapore Cup winners.
  3. ^ Following a FIFA decision on 29 September 2009, Brunei DPMM would no longer be permitted to play in the S.League.[3] They were unable to complete the league after FIFA denied an appeal from the FAS for Brunei DPMM to finish the 2009 season.[4] Their results were expunged.
